Domestic Flights in Japan: When to Fly Instead of Take the Train
Domestic flights in Japan beat the Shinkansen on some long routes by hours, and lose to it on medium routes once airport time is counted.1 This article gives you a door-to-door framework, dated airline policy facts, and LCC tradeoff math so you can choose per leg.

Domestic air travel in Japan is cost and time efficient for covering several destinations in one trip, with about 90 airports serving domestic and overseas flights.1 JNTO lists JAL and ANA as the two main carriers plus a competitive low-cost carrier market stretching from Hokkaido in the north to Okinawa in the south.1
Scheduled domestic flights carried a record 111.47 million passengers in 2025, up 4.2 percent year on year (as of 2026-04; confirm current figures with MLIT).2 Trunk routes carried 48.26 million passengers and regional routes carried 63.21 million in the same preliminary release (as of 2026-04).2
The busiest domestic routes depart from Haneda, with Tokyo Haneda to New Chitose ranked first at over 10.26 million passengers, followed by Haneda to Fukuoka and Haneda to Naha (as of 2026-04).2 The 国内線 (kokunaisen, "domestic flight") network is therefore densest exactly where visitors most need it: Tokyo to Sapporo, Fukuoka, and Okinawa.1
Where flying beats the train
Fly when there is no rail alternative or when rail takes the better part of a day. Use door-to-door time, not flight time, for everything in between.
Long routes where flying wins clearly
Okinawa has no rail connection from Honshu, so Tokyo to Naha is a fly-only comparison on public surface transport.1 The 格安航空会社 (kakuyasu kōkū gaisha, "low-cost carrier, LCC") network and the full-service network both serve Okinawa from Honshu airports.1
The Hokkaido Shinkansen currently ends at Shin-Hakodate-Hokuto, and the extension to Sapporo is under construction as a 211.9 km section, about 80 percent in tunnel.3 The construction agency concluded in March 2025 that completion and opening is expected around early 2039 assuming high-probability risks, with possible further delay of several years if additional impacts occur (as of 2025-03; confirm current figures with JRTT).3
Until that extension opens, Tokyo to Sapporo has no direct Shinkansen to Sapporo itself and requires a transfer to limited express service for the northern leg, which makes flying the clearly faster door-to-door option.3 Sustained air demand confirms the pattern: Haneda to New Chitose was the busiest domestic air route at over 10.26 million passengers in 2025 (as of 2026-04).2
If your itinerary includes Okinawa or Sapporo from Tokyo or Osaka, price flights first and treat rail as the exception. These are the two corridors where the Shinkansen either does not reach or cannot compete on time.
Medium routes where the answer depends on door-to-door time
Haneda Airport publishes estimated rail times of about 15 minutes to Shinagawa, about 20 minutes to Hamamatsucho, about 30 minutes to Tokyo Station, and about 45 to 50 minutes to Shibuya, Shinjuku, and Maihama.4 JNTO describes Narita as an hour-long express train ride from Tokyo in Chiba prefecture, while Haneda visitors can reach the city within half an hour of leaving the terminal (as of 2026-09).5
Because Narita sits farther from central Tokyo than Haneda, a Tokyo to Osaka or Kyoto flight departing from Narita adds materially more airport-access time at the Tokyo end than the same trip from Haneda (as of 2026-09).54 A one-hour flight with an hour of airport access on each end plus security is a four-hour trip, not a one-hour trip.
Flights can also be delayed by typhoons and volcanic activity, especially for Kagoshima area travel, so build a weather buffer into medium-route plans where the train would keep running.1
The LCC landscape and real tradeoffs
The fare tells you the seat price. Baggage, change, and cancellation terms tell you the trip price. Read both before comparing to rail or to a full-service fare.
Full-service carriers and what the fare includes
JAL domestic checked allowance is up to 20 kg free per passenger with no limit on the number of bags, and up to 45 kg free for First Class passengers, within 50 cm by 60 cm by 120 cm per piece (as of 2026-09; confirm current figures with JAL).6 JAL notes that codeshare flights operated by other airlines may follow different rules, so check with the airline checking the baggage.6

ANA Simple permits no reservation changes, while Standard permits changes with a fee and Flex permits changes with no fee (as of 2026-06).7 All three charge a prescribed fee for refunds (as of 2026-06).7

Peach, Jetstar Japan, and other budget options
Peach sells three domestic fare types called Minimum, Standard, and Standard Plus (as of 2026-09).8 Minimum is the bare fare with no included checked bag, charged seat selection, a ticketing fee, no flight changes, no refund, and a booking deadline of 23:59 local airport time two days before departure (as of 2026-09).8
Standard includes one free checked bag, free choice from three seat types, no ticketing fee, no flight changes, and no refund, bookable until one hour before departure (as of 2026-09).8 Standard Plus matches Standard inclusions and additionally permits flight changes and refunds, also bookable until one hour before departure (as of 2026-09).8
All Peach fare types include two carry-on items totaling up to 7 kg free of charge (as of 2026-09).8 That carry-on rule is the same across tiers, so a cabin bag alone never forces a tier upgrade.
Jetstar Japan operates Japan domestic flights across 15 cities and 18 routes, with one-way economy Starter fares sold with 7 kg carry-on only, subject to availability and conditions (as of 2025-01).9 Starter fares include a 7 kg carry-on allowance shared across two items for Jetstar Japan flights, with additional carry-on weight purchasable to 14 kg subject to availability (as of 2026-09).10
Checked baggage on Jetstar is sold separately up to 40 kg, purchased online at booking, and checked weight cannot be used to increase carry-on allowance (as of 2026-09).10 JNTO also names AIR DO and StarFlyer as domestic airlines offering special domestic fares alongside JAL and ANA.1
A 手荷物 (tenimotsu, "baggage carried by the passenger") plan belongs in the booking decision. If you carry a full-size suitcase, add the checked bag, seat, and ticketing fees to the headline fare before comparing it to Standard, to a full-service fare, or to rail.
Baggage, change, and cancellation terms that change the total
Peach carry-on allowance is one bag plus one personal item, two items total, up to 7 kg combined, with total dimensions under 115 cm including handles, pockets, and wheels (as of 2026-09).11 Items exceeding carry-on size and weight limits must be checked at the baggage counter as a paid option, and airport staff may check size, weight, and piece count by sight or measurement (as of 2026-09).11
Peach checked baggage is charged per piece with a maximum of 20 kg and 203 cm total dimensions per piece, with separate excess charges for heavy baggage over 20 kg up to 32 kg and for oversized baggage (as of 2026-09).12 Minimum fares carry a cancel fee for the full amount of fare, taxes, and airport charges with no refund or Peach Points, while Standard Plus permits changes and refunds under its fare conditions (as of 2026-09).8
The same narrow-flexibility pattern applies at ANA. Simple permits no reservation changes, Standard permits changes with a fee, and Flex permits changes with no fee, with a prescribed refund fee on all three (as of 2026-06).7

Book on the official English site for the airline you will actually fly. Aggregators show prices, but the fare rules that decide baggage and changes live on the airline page.

Peach operates an English booking site with English fare type, fee, and baggage pages, route maps covering Tokyo Narita, Tokyo Haneda, Kansai, New Chitose, and Naha among domestic points, and published domestic fare tables for summer 2026 and winter 2026 to 2027.8 Jetstar Japan operates an English Japan site with domestic route, fare rule, baggage, seat, and check-in pages.910
JAL and ANA each operate English domestic booking and information pages covering fares, routes, baggage, and boarding.67 JNTO advises visitors to check individual company websites for cancellation policies because terms differ by carrier.1
Open the airline fare rules page for your exact fare name and read baggage, change, and refund rows before entering card details. The price calendar never shows these rows, and they decide whether a cheap fare stays cheap.
Fare classes that are harder to book from outside Japan
JNTO points visitors to the JAL Visit Japan Fare or Welcome to Japan Fare and the ANA Experience Japan Fare as cheap domestic flight options for visitors (as of 2026-09; confirm current figures with JAL and ANA).1 Reported visitor discount tiers of 5,500 yen, 7,700 yen, or 11,000 yen per flight plus possible airport fees appear on a JNTO regional page naming the JAL Japan Explorer Pass and ANA Experience Japan Fare (as of 2026-09).13
Treat those yen tiers as a lead to verify, not a current price. The page may lag the ANA May 19, 2026 fare renewal, so confirm price tiers on JAL and ANA pages before relying on them (as of 2026-09).137
Two timing rules also narrow visitor choices. ANA states that fares for boarding on or after May 19, 2026 went on sale from May 29, 2025, and tickets for boarding up to May 18, 2026 cannot be used for changes onto flights on or after May 19, 2026 (as of 2026-06).7 Peach Minimum fares close two days before departure while Standard and Standard Plus remain bookable until one hour before departure, so last-minute visitor bookings cannot use the cheapest Peach tier (as of 2026-09).8
Door-to-door time math
Never compare flight time to Shinkansen ride time. Compare city center to city center totals with every waiting and transfer leg included.
The comparison formula
Haneda official access information lists rail times to major stations as estimates and refers readers to each operator for schedules and fares, which supports treating airport access as a variable leg rather than a fixed constant.4 JNTO frames the two-airport gap plainly: Narita is an hour-long express ride from Tokyo and Haneda is within half an hour of the terminal.5
A complete door-to-door comparison therefore adds city-center to airport rail time, check-in and security buffer, flight time, deplaning and baggage claim, and destination airport to city-center time, rather than comparing flight time to Shinkansen ride time alone.41
